Should I replace the whole bottom board or just the charging port?

I recently damaged my controller's charging port and I see that the replacement will be very difficult as I've also lifted a trace that sticks solder into a bottom anchor point. I tested the same controller with a charge and play battery and it works perfectly, except for the destroyed port

That depends on how confident your are in your soldering skills and your ability to do a stable rebuild of whatever was torn up. It's definitely less expensive, but is not a repair I would have a soldering novice try.
