Hmm, after reviewing the screen replacement guide, there's just not that much to go wrong with that replacement. It sounds like one or more of the clips isn't seating correctly; I'd suggest opening it back up and looking closely at the clips that secure the screen. Make sure there aren't any protective covers left on them, and verify that they're all straight and not bent or damaged.
Once you're satisfied that everything's straight, carefully set the phone in place and gently press down the clips so they slip into their retainers. Once everything's lined up, firmly press the screen into place and you should be good.

After I added my answer, I got to looking at your comment a little more closely.
Can you clarify exactly what you're referring to? Is it the screen not being seated correctly on the frame, or the connector not fitting into the motherboard quite right? If it's the former, then my answer should help; in the case it's the connector you're talking about, then hay yew is on the right track.
Sounds like you should open it back up again in either case.
