A "click" is a mechanical sound and since there's only one mechanical part in the iPod, the hard drive would be the culprit. Replace with another hard drive or, if you're feeling adventurous, a CF or mSATA adapter (1TB iPod classic!).

Damaged hard drive. Usually, when a spindle drive starts clicking, it means it’s nearing the end of its life. You’re going to need to replace the drive with a new one, preferably an adapter to an SD card or the like, to gain better battery life and faster loading times. Do note, if there’s anything on the iPod original drive, you won’t be able to retrieve it, since the drive is dead.
