Check the voltage on the CR2032 in the remote first. If it's at 2V or less, replace the battery. Once you get to that point the battery is dead. If you still have problems, try a second remote. If you still have problems, it's a issue with the Apple TV.

Resetting the Apple TV will not help a hardware fault, so skip that. You are going to have to replace the IR board in the Apple TV. Get a parts unit for this board, since you will be hard pressed to find them any other way. In the 2nd generation Apple TV, you are going to be replacing the motherboard or doing board level work to repair this.
