Replacement hard drive not recognised

I've just followed your guide to replace a failed 1TB hard drive in my late 2009 iMac. I've replaced it with a 2TB seagate drive, same brand as originally installed.

Installation went fine but the iMac won't recognise the disk, it doesn't show up when starting up holding down the option key. I've had the drive working fine in a USB caddy so I know it's not DOA. Can anyone help with why the iMac can't see it? I'm thinking something to do with backward compatibility of this SATA III drive and my iMac might be the problem?

The new drive is a Seagate 2TB Barracuda SATA III 7200RPM 64MB Cache

Did you format the drive GUID and Mac Extended Journaled?

I thought I had, and thought the pre-installation of the OS had worked fine due to the drive working and booting in a USB caddy. But obviously I hadn't done it quite right! I made a USB boot disk, then used disk utility which could then see the drive, and reformatted.
