Lots of function to windows

I was installing some aftermarket speakers in my driver side door. I sent a self tapping screw through the door panel, and it went through a wire harness. I’m pretty sure the wire harness controls my windows, door, lamp, and power locks, and some of my speakers when I realized the issue I repaired the wires but now I can’t roll none of my windows down from the doors that they are on including the hatch I can roll it down with the key fob. I also can roll it down from the lock mechanism on the door, but my rear windows won’t move. You can hear the switch click but the window don’t go up or down our replace the power 2 fuse on the interior of the car and I regained some functions to only the driver and the passenger window, but only from the driver switch. I’ve checked all my fuses in the vehicle and under the hoodand no more fuses are blown.

Not sure as I can't find a wiring diagram for the windows but since the windows do function when using the fob key this proves that they at least work but not in all circumstances. After a fuse has been replaced I wonder whether the window regulators would need to be reset.

Here's the procedure how to reset the regulators for a 2005 model (couldn't find it for a 2001-2004 series so hope it is relevant) that might be worth trying.
