My most infamous repair blunder came when I had similar symptoms after a cap and rotor replacement.

After a couple of days troubleshooting, I finally realized I had switched two of the spark plug wires. Once I finished banging my head on the worktable, I swapped them back and everything was fine.

So get yourself a cylinder diagram and the firing order and triple check the plug wires go to the right plug.
