MacBook restarts instead of shutting down

My MacBook more often than not will restart when I try to shutdown.
If it does shutdown successfully when I close the lid it starts up immediately.
With the magsafe connected and the MacBook shutdown removing the magsafe will also cause the MacBook to start up.
Usually the only way to stop it restarting repeatedly and keep the MacBook off is to hold the power button down, which does keep it turned off.
This MacBook is the A1342 Late 2009 model and came to me as water damaged. I replaced the Top Case as it was faulty and I thought I managed to thoroughly clean the logic board of any residue.
I have repeatedly run the hardware tests and they have all PASSED.
I have clean installed Yosemite and I have upgraded to 8GB Ram however I still had these problems with the old 2GB Ram and also with Lion and Mavericks.
I have reset the SMC and PRAM multiple times.
I am at a loss as to what the problem could be, I have had a thought it could be linked to the MacBook running very hot however it also happens when it has only been on for a couple of minutes.
I have read other similar questions and one in particular stands out, that being a potential problem with the Airport card however this one seems to have passed the hardware tests and is present in the Network menu.
I would be grateful if anyone has any thoughts on how to resolve this problem or at least point me in the right direction and show me anything I am missing.
