Just verifying that the player is on the CD "source" when trying to use the repeat and shuffle options on the remote?
You say that "....most of the buttons on the remote are working,...". Are there other functions that aren't working either? If some of the others also aren't working it may be that the remote is not totally compatible with the player.
The operating program (software) loaded in the player would decode and interprets the signals from the remote and initiate the appropriate action so if only a few buttons weren’t working it may be more likely that the remote is not compatible rather than a hardware problem with the player. The hardware used in the player to receive the signal and pass it to the processor, sent by the remote is the same for every different button that is pressed on the remote. It is the software that interprets what the code means.
Maybe try a different remote where the supplier (example only) guarantees 100% that it is compatible.
If it still doesn’t fully function then there is a problem with the player but this may involve changing the control board or reprogramming the IC where the program is stored

To select the source you press the button for the particular function that you want to use e.g. CD, Tuner (radio), Tape or Aux.

Has the remote control got a model number on it at all? Check on the back or even in the battery compartment under the batteries.
To have that many buttons not working is strange so I’m wondering if the remote is the correct one for your model.
The supplier I linked above shows that a Philips RC282422 remote is compatible so I’m wondering if this is actually a model number.
According to what I could find out, the remote control uses IR (infra red) signalling to send control signals to the player. You could always prove if the non functioning buttons are working on the remote by using a digital camera (or mobile phone camera) and looking to see if the IR LED at the end of the remote that is normally pointed at the player, is flashing when the buttons are pressed.
Turn on the camera (or camera app in the phone) and then point the IR LED end of the remote at the camera lens so that you can see it in the LCD screen of the camera (or phone).
Press and hold a button that you know works e.g. CD or Tape or Tuner etc and you should see the IR LED at the end of the remote flashing in the camera’s LCD screen. The signal is in infra red which the camera can see by the human eye can’t.
If you can see the LED light up or flash when holding a button try the buttons that don’t work e.g. shuffle etc and check if the light is visible in the camera’s screen
