Presently your options are limited. Apple moved to an internal HD heat sensor and now uses a custom HD and SATA cable so you must use one of their HD's to replace what you have (the easy answer).

If you do use a 3rd party HD (which still will work your system) the fans will slowly step up into over drive as the thermo detection system can't figure out what your HD's temp is. To solve this people have gone to fan control software. But, it has limits, as it is then forcing the fans to go to a given speed and not using the internal thermo monitoring to vary the speed of the fans as needed given the heat generated within the system.

For now I would stick with an external HD and see what happens this year with Seagate and Maxtor offering compliant HD's.

Get an external HD you can boot from it and keep your internal as a backup, that's so much easier.
