Have you tried a different charger? It's possible that the charger plug is faulty. If it's still acting up, I'd go ahead and replace the console's port. Unfortunately, this is soldered to the motherboard, meaning you'd either have to replace that, or do some solderwork. If you can, great! Otherwise, you could take it to a store like Ubreakifix. Replacing the motherboard is the only other option I can think of. If you want to do that, I can embed the guide here, so send updates!

Replacing the motherboard would be a bit of a waste. Even if the charging port failed a charging dock can charge the console, instead of spending 90$ on a new motherboard.
I never said that the motherboard had to be replaced. I said that it might be easier to do that if you don't know how to solder and don't want to hire a repair shop to do it for you.
@fixerofstuff I know you never said that the motherboard HAD to be replaced; I didn't suggested that. I just pointed out that buying a new motherboard would be unnecessary.
Very likely caused by a worn charging port/charger. The New 3ds is now 10 years old, and the metal pins of the charging port are probably worn due to the plugging/unplugging motion.
Try cleaning the charging port and the charger first, a brush dipped in isopropyl alcohol is recommended as it would evaporate without leaving moisture behind. This would remove any grime and metal powder that could prevent the pins from contacting properly. If that doesn't work try a new charging cable, as it's the cheapest and easiest component to replace. I would advise you to try that before attempting a charging port swap, as that repair is pretty difficult if it's your first time repairing stuff, and a motherboard swap is DEFINITELY not recommended. Even if the charging port fails you can use the charging dock, instead of spending 90$ on a new motherboard and losing your data.
If both cleaning and a new cable failed, though, it's time to replace the charging port. Use this guide to remove the motherboard first:

Then jump to step 23 for SMC desoldering/soldering to replace the charging port.

There are new charging ports on Amazon, just search for "New 3ds charging port".
