How many batteries are actually in the iphone 3gs? Is there a small watch battery type in the phone?

One battery. The one held in place by simple adhesive at the bottom of the case under the Logic Board. When the battery is dead, or when you change the battery the Logic Board keeps all its memory intact without power (battery or otherwise).
