Battery replacement denied because of motherboard issue?

I went to an authorised service centre for battery replacement of my iPhone 6s as it drains too fast..

They told me that it couldn't be replaced as there is some kind of issue with the motherboard (mlb he said).

If there really is an issue with the motherboard then how does it work with my current battery?

Was the phone second hand? If so, the previous owner might have damaged it or repaired something using bad parts.

Yup its second hand, its in rough shape too but seems untouched from inside for some reason. The guys at the service centre gave me a report of a diagnosis and everything is fine there, they only informed me on the day of replacement when i handed over the phone.

Apple “Geniuses” are anything but. If they plugged it into their diagnostic tool and found some logic board issues, they will not attempt any repairs. Certain logic board issues can cause excessive battery drain and yet still allow the phone to function. Without knowing more about the specific issue your phone has and what the history of the device is, I can only suggest you either give us more info or have the phone looked at by a reputable shop that does micro-soldering repairs.

I purchased it as a second hand phone thinking that i would replace the battery later. When i went to the service centre they gave me a diagnosis report before the replacement and it had some basic things which were normal. They told me they have requested the battery, when it arrives they'll call me to bring in the phone. When i handed over the phone i got a call from them and they told me it couldn't be replaced as it had an "mlb" issue (they said when they put in the new battery the phone didn't turn on but when they put the old battery back in it, it works just fine) so i had to cancel it or have the motherboard changed for 26,000 INR or cancel the replacement.

I have cancelled it as 26,000 can buy me a new 6s

I doubt there is a motherboard issue that would allow one battery to work and not another, especially considering this is Apple installing an original quality battery. It's possible the battery is just bad and a different one would work. It's hard to say what Apple tried themselves though so we can only speculate.

The thing is, if you want to troubleshoot this yourself, you'll have to spend some money up front on replacement parts. Otherwise, try bringing it to a reputable third party repair shop.

I was reading a couple of days ago about the new Apple marketing policies and it seems the new keyword is "replace". That has apparently priority on anything else and should apply to any device beyond warranty. No wonder they're picking any excuse to not replace parts and batteries.
