I recently opened up my 3GS to diagnose a silent switch issue and have a similar problem. I think I may have damaged connector #3. There was nothing in the "How-to" that made connector #3 seem of any importance. I have a theory that connector three is a link for the ear-speaker, but the speaker-phone mode plays through the speakers adjacent to the dock connecter and doesn't need connector #3.

Can anyone back me up? Or help us both with a fix?

connector 3 is indeed for the earpiece and proximity sensor, check that the cable is undamaged and in properly, and also check connector itself for damage and dirt. give them both a good clean and then try again...
