So my xperia E is not working too well, everytime I try to watch a video the phone shuts down, the same with calls and music, the only time I can do these things is for about 3 minutes after turning my phone on sometimes even shorter,

Have you tried doing it with the charger connected (and switched on)?
If it works and doesn't shut down then your battery is probably failing and needs to be replaced.
Even rechargeable batteries have a life span.

I'm pretty sure it has nothing to do with the battery, it's the same thing when I use the charger

Few things to try.
1. Download, install and run Malwarebytes for Mobiles. Here is a link https://play.google.com/store/apps/detai....
After it has run, if it has found anything and removed it, try your phone to see if it has improved.
2. Backup your phone using its' backup feature, then perform a hard reset. Be aware that a hard reset will erase all your downloaded apps and user data. It will restore your phone to a factory default condition. It will be like when you first bought it. That is why it is important to do a backup first.

3. If you phone now works 'normally' restore the phone from the backup that you made earlier. Try the phone to see if it stills works OK. If not then perhaps one of your downloaded apps is causing the problem. The hard part is finding out which one
