Why does Sprint say iPhone is stolen?

Sprint says my phone was reported as stolen and will not activate it after screen repair.

If you bought it new, you should have the receipt to proof it's yours. If you bought it used from somebody, it may just have been reported as stolen and you can not proof that you did not steal it. Not much you can do. 20/20 hindsight; Buyers beware.

The phone was purchased on eBay but worked fine on the network before the repair was even made.

A screen repair wouldn't affect activation in any way. You've been duped. Someone sold you their phone and then most likely reported in stolen to their insurance to get a free replacement instead of paying their deductible for the cracked screen. Really nothing you can do about it. Sell it as a bad esn phone and try to get as much money back as you can

I'm not the one being duped. I did the repair for a customer who said the phone worked fine before the repair and not after.
