I have a defective CPU (Core2Duo 3,06 ) in my iMac late 2009. Now I've seen these CPUs areavailable separately.
Is it doable to replace just the CPU or would you recommend replacing the whole logic board?

Sadly, there just no CPU's with which to upgrade yours with that will offer any real performance improvement (3.06 to a 3.33 GHz Core 2 Duo is all there is). Given the amount of work and risks its not worth it.
As to upgrading the logic board the only boards that will fit your system are the ones within the iMac10,1 series. I've heard someone had tried to get a iMac11,1 logic board installed into the iMac10,1 frame but we never heard back if it would work or not.
At this point you may want to look at getting a newer system which has faster SATA ports and offers more memory support.

Sorry, I wasn't clear. I know I can't upgrade the system, but my CPU is defective, so all I'm looking for is getting it back to normal. No upgrade just a repair. Is CPU repair feasible or logic board replacement?
This issue is finding the correct CPU chip if you're just replacing like for like. Core 2 Duo chips are getting harder to find. Are you sure the chip is bad? I hate to have you go to the expense for either the chip or the sole logic board only to find no difference. As to costs the chip alone will be the cheapest but the hardest to do. Replacing the whole logic board may be easier but more expensive. It all depends on your skill set and the amount of money you want to spend.

The 3.06 Ghz in 2009 came in a 21.5", 24", and 27". Which one do you have? Please give us the last four figures of your serial number to be sure, it's on the bottom of the stand.

Serial ends in U5PE. It's the 27" model.
