You will need to use the fans syncing software that came with your original system installation disks.

The syncing of the fans is handled through the SMC. Try resetting the SMC first. To do this, simply unplug you computer, wait a few seconds, then hold the power button for a few seconds (while it's unplugged), and then plug the computer back in and boot it up as you normally would.
Matthew, I tried to reset the fans thru the smc way mentioned and it still didn't work. At this time, I want to thank everyone for your help today. It is greatly appreciated. I'm getting sleepy now. I guess I will try more methods tomorrow. Thanks again
Sorry, but Matthew is incorrect. You need ASD Dual Boot 2.5.8. Do a web search for it. I believe there are also some videos on doing this and I will see if I can find them for you.

Did you use the iFixit tutorial for swapping out the power supply? Back when I owned a Power Mac, I had to change the power supply, and all I had to do was get it out of the case, and replace it. I didn't have to deal with any software in order to get it to work. Have you tried going through the tutorial backwards again to make sure you've got everything plugged in and set back in place properly?

No, I didn't use the I fixit for swapping. I had a friend to help that knows a little about computers but not macs. We checked every plug and all of them seems to be connected back correctly. I seen on some I fixit posts that if you change out the power supply you would need the asd software. That's why I mentioned it. All my fans turn on and a red ds8 light on the edge of the logic board appears. This really got me puzzled. What should I do now?
Are you making sure to power the computer on with the plastic shield in place? If that piece of plastic isn't put in properly, the ds8 light on the logic board will turn red. It's a critical piece of the computer since it directs the flow of air through the computer. If the computer doesn't sense that it's installed properly, all of the fans will kick on to their highest RPM in an attempt to keep everything cool and from overheating. It will also take other precautionary measures, like limiting the processors performance.
If you think you have the door installed properly, take it out and try setting it back into place. Take note of the two tabs on the bottom of the shield, and verify they're going into their designated slots.
If your plastic shield is in place, you should also try resetting the PRAM by holding down 'Command + Option + P + R' while booting up before the grey screen appears.
You'll also wanna try resetting the PMU.

It's also worth noting you should change your PRAM battery after replacing a power supply. If the battery is dead it could cause quite a few problems.
