I have replaced the rear cover but have one piece left over.

I have replaced the battery of my Iphone 3gs and have a small L shaped bracket with a hole on one side which is obviously for a screw. On the other side is a small rectangular hole. where does it belong?

Sounds like it's related to the vibrate switch which has a small bracket similar to that you describe. The photos here don't show it clearly (it seem sto be hidden by the number 6 connector in every photo), but it sits on top of the metal assembly, towards the bottom of the phone.
