Ifixit has done a [guide|437|teardown|page=2] of the second generation iPod Shuffle. I would think that if you wanted to water seal it, you would have to seal the shuffle/loop switch,switch as well as the headphone jack. If you do decide to give it a shot, be sure to let us know how it turns out.
