2) The SATA flex cable that connects the Drive to the logic board is bad
 
3) The superdrive is bad
 
4) Logic board connection is faulty.

The permissions issue is normal and it's safe to ignore.  The Superdrive issue can be one of three things, actually 4:  1) the drive was not properly connected
