overheating and random shutdown with flickering charge light

I have been looking around, but I found nothing that would help solve my problem, actually I haven't found anything close to it.
So My MBP has been suffering from the whole NVIDIA issue and didn't work for quite some time. Finally I baked my logicboard http://www.ifixit.com/Answers/View/9045/... and since then he works! I was so excited, but then my charger started flickering and not charging any of my two batteries. True, they are old, but they both hold charge for up to an hour (light use).
So I bought a new charger and now he started to randomly shut down. He gets rather hot so I thought that maybe I didn't put enough thermal paste on the GPU so yesterday I took him apart once more and added some more, but the problem still persists.
When the random shut down started I downloaded iStat pro and was checking randomly. I never saw any component get hotter than 72°C also both fans generally run somewhere around 2100rpm
Normally before he turns off I can hear the fans speed up (whilst generally they run rather quiet)
And when he turns off the charger light flickers again. This happened both with my charger and with another one, and also with or without the battery.
I am really at a loss here and would appreciate any help I can get!
