As pollytintop said, there have been lots of reports of problems after replacing batteries and upgrading the phone to 4.x. (particularly with the 3GS - http://www.ifixit.com/Answers/View/31569/What+is+the+battery+part+number%28s%29+that+works+with+iOS4)
Do you still have the old battery? You should see a number like APN:636-0366. I've seen some stores saying 3 different serial numbers as compatible.
I'll see if I can find that link which specified numbers, and you can check your new one for a part #.
